Those 11 pull-out boxes are solid, but I can imagine someone pulled it open from the top and not using the hole, which might cause that damage.  No way that type of damage happened in transit with the box properly sealed. Doesn't look like any other damage anywhere else on the box.

I feel like it's a risk you take when you order from any online consignment shop. You don't know how subjective their definition of "flaw" is nor do I know how critical your definition of "flaw" as well. You have to assess it with what is the acceptable amount of flaws for that shoe for that...
