Don't know if you were paying attention but Tony didn't agree with them being imprisoned in the Raft and he specifically said he was looking forward to ignoring Ross and putting him on hold. He let Cap break them out cuz he never wanted them in that prison.
Everything Tony was arguing and advocating was for less and if possible no collateral damage. No deaths of bystanders. Better guidelines. Respecting other nation's soverignty.
The second anybody with an agenda does something Tony Stark didn't like or told him not to interfere he's ignoring them and doing w/e he feels is right. See Iron Man, Iron Man 2, and Avengers
Tony preferred working with Shield and Fury by the end of things. Like I been saying Steve ****** up telling Fury SHIELD aint coming back which forced Fury and Coulson to make SHIELD operate in the shadows. Now he's whining about accords the U.N want to implement. Fury was the buffer since the Avengers was a SHIELD initiative.

since the whole original team iron man argument was that these heroes need supervision, isn't it a bit ironic that by the end of the movie iron man decides to disregard the government and do his own thing?
why try to convince the team that they need supervision when he knows that he's going to do exactly what cap was arguing for (being able to choose what to do and who to help)
it just makes the whole argument very weak IMO, it was by far my least favorite part of the movie.

If the heroes disagree with how the show is being run they can dip and do what they feel is right especially when they know they're right cuz signing an accord isn't signing away your freedom of choice. It helps if you do it covertly like Tony did where Ross probably didn't know about it until it was over.
