Something like it speeds up atoms and every atom or whatever bounces around in the microwave causing food to get hotter.

Damn got two completely different answers. I'm leaning towards the atoms moving or being vibrated and the resulting friction makes it hotter. I think I remember that from chemistry class in high school.
