I got the same size for pants and shorts, on page one of this thread, they talk about sizing and it says the same thing.
I know it's been asked a million times so I apologize in advance, but I'm 5'9 200 (athletic build not fat) and I wear an XL in the pants thanks to my quads and hams, should I go for the same size in the shorts? or get a large? thanks
I would have sized down on the shorts for length, but the waist then would be too tight imo.

42 something for some TF shorts and free shipping isn't that bad on D*cks Sporting goods. Thats about the price they're going for if you have a Nike account.
